I'm trying to replace a drive in my son's EX485 as it has a drive warning. I've added another 2TB drive but when I go to remove the original drive it ends up failing as it has issues with a file named globalcluster.4096.dat (about 30GB in size). I've tried copying this file which fails as well and there does seem to be some kind of issue with it at the file system level but not something that chkdsk /f or chkdsk /r has fixed.

Any ideas on how to resolve or workaround this issue?

Please refrain from double posting.
You probably have a failing drive which the server is very sensitive to.
First thing, is folder duplication turned on for all folders.
This not a default setting you would have needed to manually turn it on for each folder.
If you have the SMART add on installed it will inform you of a failing drive.

If duplication is turned on for all folders just power down.
You already have the new drive installed and added to the pool?
Then remove the bad drive and reboot.
It will take a while to rebuild the drive and you may need to reboot a couple of times.

If duplication is not on for all folders then follow the same procedure.
But in addition connect the bad drive to a pc and try to copy what you can to the server drive pool.
But you are at risk to loose any bad files on the bad drive.

Sorry, not sure how I got the duplicate post and I found no way to delete here as on other forums (probably hit back in the browser and resubmitted). If there is a way to delete it let me know...

Yes I have Home Server SMART installed which is how I was aware of the disk error. It was showing one pending bad sector waiting to be reallocated. I had that happen on my own EX485 and was able to successfully replace that drive by adding a new drive to the pool and removing the old one. It looks like I now also have an additional error since I started as it's now showing 1 uncorrectable error on the disk too. I do have duplication enabled for all folders.

I do already have the new drive added to the pool and was trying to do a clean swap doing the removal. So just treat it as if the drive failed and let WHS handle it is the best way to go? This Global.Cluster.4096.dat file appears to be in the folder related to the client backups (D:\folders\{00008086-058D-4C89-AB57-A7F909A47AB4} so I wasn't sure if it would handle that gracefully in terms of recreating it if necessary. I'm assuming I'll probably be losing backups since I don't believe those are duplicated. This is the 2nd drive out of 3 on the server.

Well at this point you have no choice but to treat it as a failed drive.
If it were me due to the bad file is a backup. And assuming the pc it is for has not failed.
As soon as the server settles down with the new drive.
Make a manual backup and delete the backups older than that since they would be corrupted or useless anyway.
Then you would know any backups after that are good ones.

I started to do this in fact I had the drive pulled and rebooted the server which was showing the drive as missing and my only option was to remove it when I decided to hook the bad drive up to my Windows 10 PC and run chkdsk /f and chkdsk /r (which I had run numerous times before on the server). Well the repair option found and replaced bad sectors in the file that I was having issues with and when I put the drive back into the server, I was able to successfully remove it without any errors! So seems like chkdsk on Windows 10 worked better than chkdsk on Windows Server 2003. I need to go check my server as when I was having issues I think I recall downloading a hotfix for chkdsk so there may be an update which may (or may not) have helped.

After this I was able to successfully run a backup on my son's laptop so that seems to be working again.

Anyway thanks for the advice and I may have another request soon on replacing the system drive. :)

INHO I would always do any disk work Outside the server. When a drive is in the pool would not be a time to work on it.
