Turn off duplication, and wait a while for WHS to remove all the duplicates. For that much data it could take many hours.

You should never directly delete the duplicated files, you should instead let DE do what it needs to. What did you delete, was it under C:\fs?

Those were the files on your system drive, the problem is you don't know if they were the primary or secondary copies. I'm not exactly sure what will happen, DE may be able to work things out, or you may have lost some of your data.

before i reinstall the server i backup all data on 2tb HDD so there is no worry about loosing the data but how to resolve these errors ? when i delete the DE folder files all duplicate space size get to zero so i think it was only duplicate files DE folder even i can access all files from Share folder and all are working

I'd recommend NOT deleting files from the DE directory in the future. This is the best guide for resolving File Conflicts.

I believe WHS will use drives as it needs them (if left to it's own devices) meaning it will fill a drive and then it will start filling the next drive.
Were you getting a "out of space" warning" ?
If not, then as you added more files it would start to use the next drive. (as long as all the drives are added to the pool.)

There is a "program" that people used to use to force the system to spread files across all the drives "equally" but all it really did was thrash the drives for no good reason as again, (if left to it's own devices) it will use the drives as needed.

At this point, since you have your data backed up, I would perform a factory reset and copy your data back.

As pointed out, accessing the desktop of WHS and playing with drives is not good.

Good Luck and enjoy.
