on my NAS each movie is in a folder with the name of the movie. All of these folders are in a root folder called "Movies".

In each movie folder is the .mkv file of the movie plus some other files I use for various purposes relating to the movie. One of the other files (not in every movie folder) is entitled "trailer.avi" It is the trailer for the movie. When I do the scan or when they are scrapped I would like to have only the .mkv files processed and the .avi files bypassed.

What is the best/easiest way to make this happen

It all depends on what tool you are using to scrape. For example, if you are using XBMC for playback I believe you need to have trailers saved using a specific name.
