Got to love the Smart software, it will tell you a drive is going south long before the server will.

With that much going on in that drive, my guess is it will need to be replaced.
I would be looking for a 1 or 2 tb drive and round up your server recovery cd's and get ready to replace it.

I'm guessing it is the OS drive. But, trying checkdisk will most likely not hurt, it might help.

If you end up doing a replacement of the main drive (if you haven't done it before), choose recovery (not factory reset) with all the other drives in place.

But to try and answer your question:
I would not run checkdisk in the server (unless) you had the video adapter so you could see what is happening. You could end up with a (click the box) where it will not boot till you did.
I would purchase a usb to sata dock and attach that drive to a client and run checkdisk on it that way. The docks come in handy for other things anyway, formatting disks, cloning disks, retrieving data , so to have one imho is a good thing anyway. I have two, makes cloning spinners to ssd cake.

Not saying you can't run checkdisk in the server, I just wouldn't chance it.
Others may know better.

P.S. I did some searching in the site and it looks like others have run checkdisk on D: drive (which is a pool of drives) and it worked out ok, but , again, I have seen where it is recommended to take the drives out and run checkdisk on them.
