If I connect to external storage enclosure [with two disks] via eSATA, do I loose data if I disconnect the enclosure and then connect it back?

No, you shouldn't lose data but it will make WHS unhappy while the drives are disconnected. Why don't you try telling us what you are trying to accomplish and maybe we can suggest a better idea for you.
